What is the best way to maintain our documents with Promapp. Should we store our documents in Promapp and use it as a LMS or should we link our documents from an external source?

If you use a DMS, then link the documents. Keep the master in your DMS, and from that point any changes made to the master will be reflected in the linked document in Promapp.
