Issue
Workflows are still running even though the list item was terminated
Resolution
Use the NWAdmin.exe -o SyncTerminatedWorkflows -url siteurl -terminateDeletedItems
The parameter -terminateDeleteItems, will terminate the workflow if the item has been deleted.

Additional Information
If that doesn't resolve the issue, use a webservice to terminate the workflow.
