Nintex has a Relationship limit of 30,000 records: Relationship Limit
If a DocGen Standard Relationship with filters is causing the problem - try converting the relationship to a SOQL as SOQL will apply the filters instantly, while DocGen Standard Relationship will query all records and then apply the filters.
