l have several Nintex workflows that I have added SharePoint designer custom actions to. They open the start page (in a popup) and run fine but the popup does not close, instead it redirects to the original page.

I dont see any setting to make the start page open in a popup when initiating a workflow using a custom action in SPD. How are you doing it as this may be your issue.

Instead of using SPD to create the custom action what happens if you configure it in the workflow settings?
