I want to approve a document by parallel workflow.So I have two branches B1 and B2.Both gets trigger for an doc uploaded.If B2 accepts and B1 rejects then again the user gets trigger and do modifications but at this time only B1 must be triggered for that ,B2 must not be alerted.How to do nintex workflow for that.

add 2 fields to the list/library to keep track of status of each approval branch.
based on that you can decide what branch still need to approve.
sorry I can't from what details you've provided. we would need to much more detials what's the bussines case you'd like implement.
what's eg. not clear
- are B1 and B2 approvals independent? or do they relate to each other somehow?
- what should happen if one of the approvers reject? simply creating one another approval task, without any source data change or human input doesn't make too much sense
- what should happen if both of the approvers reject? should both be requested to apprve once again? should only first who rejected be requested to approve once again? should overall approval end with 'rejected' outcome.

Case:2- If B1 rejects before B2 acting upon item, then B2 must not be able to perform any action on that item
