I created a list using a list template. I deleted the workflow associated with the list and created a new one, however the deleted workflow is still running!! Is anyone having an issue like this?? How do I fix it? I don't want to break what's working.

I've seen this before. To avoid the problem in the future, you save the workflow to a template by exporting it, then delete it from the list, then export your list template. Afterwards you can import the workflow back onto the list.
To solve your current issue you can get rid of the unwanted workflow you can use Sharepoint Designer to delete it.

you could also go to list settings > workflow settings > Remove, Block, or Restore a Workflow and remove the "ghosted" workflow that way.
