I have a need to manually overwrite a document file that is contained in a document library. The problem is when I do this, SharePoint 2013 clears all the document properties for this document. Is there a way to basically overwrite the document file and retain the document properties?

How are you overwriting the document? Are you using the Copy-To-SharePoint action? You could query the library for the document and then when uploading the new document fill in the metadata from the previously queried result.

Actually you basically gave me the idea that will work. I can save all the properties to variables at the start of the workflow. Then after each approval task I'll reset the fields that are needed to process the workflow from the variables. Very messy and fugly solution but it works. Thanks ieben!!
