We are quite heavily using Nintex in SharePoint 2010 environment. Just need to confirm cleaning SharePoint time job cache and restarting has any bad effect on the workflows which are currently in-progress or in wait state?

I dont remember cleaning the timer job cache at all (didnt even know that exists) but restarting normally is not a problem at all. You can restart your whole server and workflows won't crash
