We are migrating 1200 IBM Notes applications to 1200 individual SharePoint sub sites.

On the Notes side each of the applications share the same template design - so the structure of each Notes application is the same.

We have a set of Nintex workflows that we want each of the 1200 sub sites to have in place.  Is there a way to have these workflows included in the sub sites when they are created, or do we need to create the sub site first and then manually import the workflows?

if you can utilise content types for your lists then you could use site collection reusable workflow that hook into the content type wherever it is found in the site collection?

Cassy's suggestion is a good solution for this case.   I'd recommend into using reusable workflows as well.
