I have a Joomla 3 website with sh404sef and K2 version 2.68. The meta descriptions I put into sh404sef are not seen in the page source, instead I see the meta description of K2. How can I have the meta description of sh404sef in the page source?

I think you might be on the wrong public forum. This forum, when it refers to K2 is for the K2 workflow software which allows organizations to automate their business processes available from www.k2.com. The latest version of K2 blackpearl workflow server is 4.6.8.
I'm not familar with the Joomla software but the google searches did return results that included the tag "K2" so I can see how you got confused.
