I have created a workflow that convert the word document to pdf, how do i then set this pdf's permission to a new permission? I tried the "set item permission" but it only sets the word document and not the pdf version. Thanks for your assistance.

You'll need to run the workflow with the "Set Item permissions" on the PDF file once it's saved to the document library.
