yes, they are in the sequence they were created/placed on the form.
you can export form definition into XML, reorder form controls in some XML editor and import back. but who would do it regularly, wouldn't it?
one of plenty of designer annoyances ....

That is a MAJOR one. You have to wonder what on earth the designers were thinking on that one.
I fully understand your frustration.
you can report it as a bug or you can raise an idea on uservoice.
but the fact is that these kind of problems unfortunately catch nintex's attention very rarely.
