gradual migration from 2010 to 2013.  How to deal withe Nintex configuration db?

We have a small/medium size SP 2010 farm with 6 or 7 web applications.  The size of the content dbs dictates that we will need to make the migration to SharePoint (and Nintex WF) 2013 over a couple/few weekends instead of all at once.  I will be splitting up the NW2010 db into a 1:1 mapping to our web applications.  My question is, if I need to bring over the Nintex configuration database, along with the first web application's content db and Nintex content db, how will I move forward with the subsequent web application upgrades?  My assumption is that at that point I cannot again bring over the Nintex configuration db from the 2010 farm since the config db on the 2013 farm will already be holding information about that environment.
