Given that AppIt is a SharePoint app installed to a site collection, would I have the ability to copy a document using a workflow from one site collection to a library in a different site collection?

Yes, this can easily be done using the 'documents' section of wizards in the workflow designer. Some setup is necessary first, however, for the two libaries to see each other. The following two requirements are listed below.
1. Both site collections must be provisioned under the same Appit instance. If one is a development instance, and the other is a production instance, the transfer of documents will not work.
2. All libraries involved must be Appified with SmartObjects generated.
If this has been set up, the 'Copy Document' wizard will get you what you are looking for.
