From Visual Studio 2012 using K2 Deploy Project Wizard to deploy one to many objects to a QA K2 server. Upon completion, the workflow server string table variables get changed, in particular the SmartObject Server, Category Server... What can be triggering those updates? The variable values are not even being set to the environment library default values.

This is standard behaviour. Make sure that on your development server that you update all the environment library variables (i.e. your "QA" library) to the correct values that you expect on the QA server. When deploying to QA K2 will copy these QA library variables into the string table on QA.
